I just thought of something, can you show an example of a filename and the metadata that shows up in Plex?
I am wondering if something like filebot would be a good idea for youto retag the files.
If it is specialist media like Anime then there are Plex add ons that use different databases for getting the correct metadata.

Filebot doesn't solve the problem, I'm using couch potato's renamer now. But only changed from filebot a few weeks ago. Had the same issue with filebot. File names are all very neatly renamed and organized but somehow plex prefers listing its metadata rather than file name. So neither couch potato renamer nor filebot touches metadata.

Back when I used plex I ran into a similar problem and it just seemed I configured plex wrong.
Is plex configured so local media info has priority over the TheMovieDatabase? Because that could be the issue.
And it does seem a .mp4 and .m4v thing so that explains why .mkv does work.

NO WAY lol, you are right.. Aparently "Local Media Assets" is the default top priority Agent in Plex Media Server. I really don't see why I have missed this while googling my library issues. Anyway, this solved the problem. Thanks

Your problem sounded a bit to familiar to me. It took me a while too until I figured out it was just that.
Think this Agent thing has been the source of frustration for many people already.
Anyway, good to hear your problem is solved. Now go enjoy some movies.

So.. Yveske's suggestion did indeed solve the initial problem, however it turns out it also created a new one.. Apparently when the local media assets "agent" is disabled Plex also ignores any external subtitle files in the movie directory (like .srt) I consider this a bigger problem than the one I started out with, so I re-enabled local media assets.
Back to the drawing board. All suggestions are welcome!

@Gompy you shouldn't disable the local media assets agent. Because it also takes care of your subtitles. Just make sure that TheMovieDatabase agent is at the top of the list of agents and put the local media assets agent somewhere at the bottom, but enabled.
Plex will use those agents in order from high to low, with the one at the top with the highest priority (so this should be TheMovieDatabase).
