Ok, I have done all that. I am trying to restart the service
Code:
systemctl daemon-reload
service transmission-daemon restart
But I am getting the error:
pi@bananapi:~$ systemctl daemon-reload
-bash: systemctl: command not found
I couldn't tell if it was a "1" or an "l" so I tried with both. I even copied and pasted from the site and still got the error.

systemctl does not exist on wheezy because it doesn't use systemd so it should give you an error.
You should be all ready now, if you are happy with how it's set up then back up your SD card.

Can I ask an off topic question? By installing Wheezy instead of Jessie have I stuffed up? Will it have any consequences for me in the future?

At some point you will need to upgrade to Jessie, you haven't stuffed anything up if it's working. Wheezy will continue to get security upgrades for the next few years.
You just happened to start at a transition period since Jessie was just released not that long ago and since they changed to systemd (init.d still works though) just upgrading does break some things - if you do a dist-upgrade transmission will stop working because of systemd for example but it is easily fixable.

Will it affect me installing services in the future? In particular your guides? As that's where I get all my install info from
False alarm, I just tried to download a torrent with transmission to the external HDD and I got the following error:
Error: Unable to save resume file: Permission denied

You have to give the download folder and the temporary folder the right permissions.
Side note. Easily fixable in Mikes world = Wtf in my world sometimes

I'm confused, do I give the permission to pi or debian-transmission?

Loose nut, your hard drive should be mounted as the pi user and group in the /etc/fstab file, is your temporary downloads folder set to /var/lib/transmission-daemon/downloads?
Try this

sudo chown -R debian-transmission:debian-transmission /var/lib/transmission-daemon

Add the transmission user to the pi group.
sudo usermod -a -G pi transmission-daemon

Well that fixed it.
Next question:
Can you explain how the temporary downloads folder works? I was worried that using /var/lib/transmission-daemon would fill up my SD card. However I did cd /var/lib/transmission-daemon while I was downloading a torrent and there is no trace of my download. If I look in /mnt/usbstorage/transmission (which is my download folder) I can see the file, even though it is only 50% completed.
So does it actually download to the temporary download folder? I just assumed it would download there and then move it to the downloads folder once it was finished, but this is obviously not the case?
